Hi,
Yes, the biojava jar is trimmed to the absolutely minimum of necessary
classes just for ontology parsing. In my tests it worked so far and I
couldn't see bigger problems. But if you, Nico, find serious problems
with this parser, we should consider to use something else.
I packed this slim biojava JAR long time ago, i.e., when we started
implementing JSBML. It is therefore a subset of BioJava 1.7. Now the
version number in BioJava is already 3. We should have a look if this
works better and then switch.
