KEGG2SBML

Version 1.1.0 released 22 July 2004
Akiya Jouraku and Akira Funahashi

KEGG2SBML can convert KEGG (Kyoto Encyclopedia of Genes and Genomes) Pathway database files to SBML using the KEGG LIGAND database. KEGG2SBML's capabilities are currently limited to converting only KEGG Pathway files and not other types of KEGG files. It is written in Perl and uses the Expat parser library.

KEGG2SBML can generate SBML Level 1 and Level 2 (Version 1), with or without annotations used by CellDesigner 1.1. It has been tested under Linux and FreeBSD, but it should work on other operating systems. Please consult the Installation page for more information about the requirements.

This software was developed thanks to generous funding from the Japan Science and Technology Agency under the ERATO-SORST Kitano Symbiotic Systems Project.

KEGG2SBML was presented in the following conference posters:

  1. Converting KEGG pathway database to SBML, Funahashi, A., Jouraku, A., and Kitano, H.
8th Annual International Conference on Research in Computational Molecular Biology (RECOMB 2004).
  2. Converting the KEGG pathway database to SBML, Funahashi, A., Jouraku, A., and Kitano, H.
5th International Conference on Systems Biology (ICSB 2004), October, 2004.

Update of 2008-05-01: Due to changes in the KEGG file format, KEGG2SBML no longer works with the latest KEGG files. However, we are actively working on updating KEGG2SBML to support the latest KEGG file format as well as the latest SBML Level 2 Version 3 and latest version of CellDesigner. Check back again later in 2008!
